No. All your trafic will go through the VPN but only through JonDonym additionally if you entered the host and port JonDo is listening at (usually 127.0.0.1:4001) in every application that shall use JonDo.

Well, that depends on your use-case. It might make sense if you try to force Flash- or Java-plugins through JonDonym or if you want to force every application that uses TCP through JonDonym in addition to your VPN. It does not make sense if you try to anonymize e.g. BitTorrent.

I am only considering to connect to Jondo through Tor.
The link above says:

In connecting to jondo this way, the tor exit node sees only Jondo-encrypted traffic and the entry Jondo's mix sees only Tor exit nod's IP, right ?

Not sure, what is happening if this entry is missing but to be on the safe side, I would say "yes".
